Graeme Swann was 26 not out after Joe Root (104) scored his maiden Test century, in what was also his first match at this level at his Headingley home ground, on Saturday following Friday's first day washout.
England, 337 for seven overnight, lost their last three wickets for 17 runs in five overs on Sunday.
New Zealand left-arm quick Trent Boult took five wickets for 57 runs.
All of Boult's wickets came in a new-ball spell starting Saturday of five wickets for 24 runs in seven overs.
England lead the two-match series 1-0 after their 170-run win in the first Test at Lord's last week. (AFP)
